I'm using third party tool (so I'm not sure about details of its inner workings) to publish stream locally (from the same server) via RTMP to flashphoner. I need this stream to be recorded (and have configured flashphoner for doing so, it does record other RTMP streams, for example from OBS or ffmpeg). However, in this case stream records are not produced and instead the following message is produced many times per second in server logs:

WARN FileFFOutputWriter - CommonFileRecorderThread Please init recorder for record com.flashphoner.media.output.ffmpeg.AudioWriterTask

Any idea what this might be caused by?

Does the stream have video, or it is audio-only?

It has both video and audio, with H264+AAC codecs.

For audio+video streams the message "Please init recorder for record..." means no keyframes received from publisher. Stream recording cannot be started until at least one keyframe is received.
Please check third party encoder settings to send keyframes properly. If this does not help, please collect debug logs as described here and send to support@flashphoner.com, we will check.
